Unless it was Debian or a Debian-variant (Ubuntu)...which lives in init 
2 by default (even with X running).

Instead of hopping init levels, try:
/etc/init.d/gdm restart
/etc/init.d/kdm restart
/etc/init.d/xdm restart

One of those should restart the X server along with the login manager.

Or, Lee, more specifics abou the system you're working on would help.
