truly mysterious behavior.  Have you repaired permissions, run Disk 
Warrior, restarted?  If it's something with the Directory, then DW 
should be of some help.  You might check your permissions in general 
but I don't remember there being any sort of auto-delete permission 
or option other than in Mail for trash etc.

If I were you I'd backup both harddrives or at least those parts of 
them you need essentially and might not be able to replace.  Then 
tackle the DW option.  Others here know more but these are my initial 
thoughts.
