I use DevonThink Pro Office with a ScanSnap on my iMac and absolutely
love it.  The Pro Office version costs a fair amount, but it's
absolutely solid software, has a devoted, sophisticated user base
(mostly academics, writers, and researchers), so the discussion forums
are very helpful and well participated by users, but also, the
company.  They just finalized Version 2 after about a year of beta
releases and it's great.  FWIW, they released a new beta out to all
registered users about once a month during the updating period and
then the new V. 2 was available free to all current users.  So I was
really happy with this process and approach by the company.

As for data portability, DT does NOT change the format or capture your
information in a proprietary format.  If you import or index a PDF
into DT, the PDF remains a plain old PDF.  Same thing for Word, Excel,
Pages, etc... documents.  The only thing that's proprietary within DT
is its database of your data/documents/images.  So if DT as a company
were to go close down tomorrow, you would still have all of your
documents, data, and original files to use unaltered.

Again, it's an upfront cost, but the integration with ScanSnap,
auto-OCR, and the power of the program itself is absolutely incredible
for a desktop piece of software.  I'm not connected with the company
in any way, just a very satisfied user.
