[DM-MUG] Need help copying dvd

This is a homemade dvd of a wedding, that was put on a yesvideo. They want their wedding photos in with the video. I copied it just fine with Handbrake and MPEG streamclip, but it left off the last chapter. I can play it in VLC, but can't copy it. I tried transcoding it, but I cannot save it in any file it can read. Even when I save it as mp4v, it will not save. 
Any great ideas???
