Another good hard drive repair utility is applejack
(http://applejack.sourceforge.net/). Once installed, "All you need to
do is restart in Single User Mode (SUM), by holding down the command
and s keys at startup, and then typing applejack, or applejack auto
(which will run through all the tasks automatically), or applejack
auto restart (which will also restart the computer automatically at
the end of the process)."
This single utility repairs disks and permissions, cleans up cache
files, validates preference files and removes swap files. I recommend
using the restart option, then walking away. Check on your Mac every
now and then. When you see the familiar login screen, you know it is
done.
If applejack doesn't resolve your issues, then it is likely not a disk
or permissions problem.
