My Chumby one runs in read only mode. in order to write to it...
mount -o remount,rw /

then back to read only...
mount -o remount,ro /

Is it possible that you're not writing the config to the SD card? Maybe
it's mounted Read Only? You may have better luck finding answers on the
Pandaboard resources.

I'm looking forward to the Raspberry Pi, which should be available for
purchase RSN -  http://www.raspberrypi.org/  - a similar project, but the
cost is only $35 per board instead of $195 for a Pandaboard.
