I think that iPod videos are just H.264 or MPEG-4 video and AAC audio,
in an MPEG-4 container.  FFMpeg (or gstreamer using the FFMpeg plugins)
should be able to do the job.  In fact, ARS Technica has an article on
how to do just that:

The article is written for MacOS and a GUI interface to FFMpeg, but you
should be able to get the gist of it...
